We can see Wayne Haag had the Scorpion Docking Ship Rise from that Hanger, which means the Hanger was very Deep... but in the movie and looking at the footage the Scorpion Ship came from a different place and looked to large for the Hanger, which looked like it was opening up to allow the Juggernaught to land.
And again his City Concepts are again EYE opening... as it shows the City had suffered some serious Damage, that dropping Black Goo would never had done... unless the reaction was very explosive or something else happened after to prevent the Black Goo infection... A Energy Weapon Blast?
Also the Engineers/Beings was in a state of Melting into just Nothing like the Sacrificial Engineer before something halted this and they remained Charred... again hints to a secondary Safety Device..
Then we have the Hanger showing TWO Juggernauts, and the size of it looks like it could have held 4-6, which hints that these beings do have a good degree of Technology and you have to wonder why David Managed to arrive back with ease.. as these beings or their Hierarchy would have known about the Juggernaught class Ship and its Abilities. So maybe David had communicated with the Ship to say they had successfully arrived from a mission.
This shows that Originally there was more Ships, which would mean David could have left.... and so its very likely they changed the Plot so that there was no Other Ships.
Daniels Apartment was a scene shot with Bronson (Franco) that is supposed to have a very Blade Runner vibe of the Modern New York City... and this was cut but will be on the DVD/Blu-ray Extras.
Then we have the Weyland Scene, where Weyland looks in his 70's which would put this David at being David 6 or 7... but then it could had been latter and a David 8 Prototype and thus a Weyland who is 80-82
But the movie shows us a younger Weyland who by the look of the Age would put this scene as being with David 3
