You've got the right idea, and it makes sense. We've all seen the 'worms' that David was looking at. Either the 'worms' infect and transform the host and/or allow the host to infect others - then there's the facehugger thing that was on/inside Shaw to ponder about too.

Could be anything, but either a small worm or the Weyland mark makes sense ('small beginnings'). Not a drop of android blood.

the weyland mark..perhaps after infection his DNA alters, the mark dissapears and he wonders if he now is human or not..

@Kane ...
Like the sound of that ... Android to Human(ish) via BioMechanical organism ... would make some sort of sense ...

I think he was just picking his nose and contemplating making a habit of it.

Now that we've seen the extended David 8 viral, the one that ends with David placing his Weyland logo finger on the screen....is David looking at the Weyland logo when he says "Big things have small beginnings", or is it the worm burrowing into the Weyland logo? ...I just love the symbolism of that...

Yeah he's probably just looking at the 'W' on his finger, and this probably takes place at some random, not very dramatic, point in the film.
This scene was probably placed in the trailer though to get the fans all excited as it could mean this film explains the beginning of something big, the big thing being the Alien franchise.
