RS has gone on record to say that his movie is influenced by the Ancient Astronaut theories, and these are in turn influenced by what is written in the Bible. The Nephilim are the giant offspring of fallen angels (the "200 Watchers") who against God's orders descend to Earth and marry human females.
Human female = Elisabeth Shaw (who has an alien baby with tentacles, the "squid", surgically removed in the trailer)
The Fallen Angels = The Engineers (they capture Shaw and impregnate her)
The Nephilim = The Space Jockey(s) (the squid grown up to become the large blueish creature who eventually ends up in the "cannon chair" - remember the speed at which the original xenomorph developed)
