When david stretched it apart in his fingers it was as if it was bioluminescent and he just smiled and continued pressing buttons. I know it's not necessary to the story but he could have at least taken some back to sample, I mean this is a scientific expedition and his underlying motive is to find a cure for mortality after all.

He seemed to know something interesting alright. He didn;t just hold it and stare at it. He smelled it and smiled and said "impressive".
Whatever it is, it probably wasn't related to helping Weyland so he didn't mention it. But I have a feeling it will come up again.
[i]And then the probe. The captain says that it keeps detecting life every so often, but I highly doubt the engineer in stasis is the cause of that. Or was it really just a stupid glitch?

It seems likely to be the engineers stasis pod. Think about it, that's where the probe is. Janek says that the probe detects something every couple of hours just for a few seconds. If it's a regular cycle it could be part of the stasis technology. And I think twice while the Engineer is in stasis we see lights come on in his pod for a few seconds.

Which makes sense with all the murals, statues, relics, etc etc (speaking of which I really wish they explored that green stone a little more, imagine how much something like that would be worth back on earth) but why would they store all those goo containers separate from the ones on the ship? And why didn't the cargo goo react to the atmosphere exposure the same way the tomb goo did?

He didn't just say it's a tomb. He said it's another tomb. And it seemed to be decorated with items of worship, which might mean that he figured out that these guys are NOT the top of the pyramid, but that there is a level above them. (Makes sense when you consider how much like identical worker drones the Space Jockeys appear to be.)
I'm guessing that the green stone can somehow control (manipulate, awaken the goo, or put it into a dormant state.) David probably did more than simply open the door (either intentionally or through lack of knowledge of their system. might even have been a trap for intruders.) In that case it's not just the change in humidity that woke up the goo and those two worms, -which I assume become the cobra-aliens.
The Temple, besides looking like it is part of some weird death cult is also very likely the production centre, - it's in the tunnel complex, not on the ship. In all likelihood there is a seperate system on the ship controlling the goo, and David didn't trigger this when he opened the door. ( Just as well considering how many urns were inside.)

It seemed to be at right angles to the line of the valley and covered in dust... it becomes clearer during the storm. They missed it because they were concentrating on other things.
[i]What if the pyramid is actually a dumping ground for corrupt goo? What if they came to dump some goo off and found that some native worms got into it and turned into some hammerpedes? I know this is a bit of a stretch but I think it's more plausible than some of the crazy talk I've read on here.

If they had corrupt goo, why not simply eject it into space, unless it held religious significance? The temple chamber is in a hardened facility, under a few hundred metres of rock.
It's left slightly open whether the two worms were already inside the temple, and awoke when David messed with the controls, and someone stepped on the gravel - or, if they were knocked in when someone stepped through the door. It would be ironic if it was clumsy contamination, but I am inclined to think otherwise. Firstly worms on dry gravel, don't stick as easily to boots as worms in mud. Also, if the worms were outside the door, wouldn't they have eaten away, over the past 2,000 years, that headless corpse? And seeing as he turned out to be contaminated anyway, that should have turned them into the cobra aliens long before the humans came.
To me, it fits that it is a production facility combined with a temple, as they seem to worship the Xenomorphs ability to bring death. The green stone is very likely able to keep the goo and worms dormant.
I would guess that all the urns on the ships were filled up in that temple before being stored in cargo holds.
