First off, don't kid yourself people. The movie was left ambiguous so that there would be room for a sequel. It was planned, they'd rather make multiple movies so they could make more money than one REALLY good movie. Anyway heres the main point: Remember this: I see a lot of people posting about heres a lot of holes and whatnot: there aren't really a lot of holes, theres just a lot of unanswered questions. First off, this planet IS a biological weapons storage area (its called foreshadowing, and it was mentioned by the captain). Second...theres multiple ships. With probably at least one Space Jockey in each in some kind of stasis. Since we only explored one ship, we can't say that each ship has the same kind of biological entity. The alien eggs could be on another ship, which would help out with my next point: 3rd, the planet in Prometheus was NOT LV-426. It wasn't a planet at all actually, it was a moon orbiting LV-426. SO, one of the Space Jockeys from ANOTHER ship, awakens from stasis, possibly from a distress beacon sent from the ship that crashed, when he begins to take off, the tailless alien-like creature sneaks onboard, causes some mayhem, space jockey goes to check whats going on, finds the creature sneaking into the cargo bay, goes after it, in his attempt to kill the creature, a face hugger launches out, gets our fine 9 ft super buff brother. He goes back into the pilots seat, chestburster pops out, ship crashes, sending another distress beacon. I see holes in this theory, but its an idea. To back up how another ship has the real alien eggs though, the aliens are already CONFIRMED to exist, in the room with the black room, you saw it. We all saw it. It was a damned alien carving on the damn wall. Anyway.....that's all I got for now.

Ah....glad I read your post!I was just abut to post something to this affect. That's exactly what I think is going to happen. But, unlike many, I actually really thought the movie was well done. It is making people think. There aren't any plot holes, just unanswered questions...purposely left unanswered questions. Of course to make money, but I think to make a bigger universe as well. This movie to me felt more Blade Runner than Alien with David and the Meredith Vickers...I still have this thing in the back of my mind that says Vickers was a android. The fact that she called Weyland "father" without any knowledge of him even having a daughter. Also, the medpod was equipped for a man, not female...obviously for Weyland. And i just can't get passed why Vickers was out of her stasis on her own first and doing pushups ahead of everyone else...hmmm.

I don't view this movie as an explanation to the Alien. The alien was already hinted to be an engineered life form. And this movie confirms this. This movie more like an explanation to the space jockey: or HOW the company in Alien knew that someone was there when they answered the distress call.
