Elizabeth Shaw Quote Possibly Explains Potholes

One of the biggest is the role of the black goo and where the first sacrificial engineer was, on earth or an alien plant.
I've read so many discussions and keep thinking of the Elizabeth Shaw quote and her dad's of something along the lines of "You choose what you want to believe."
I know a lot of plot holes they intentionally left out for a possible sequel, but do you think they meant to leave some things so ambiguous and kept saying that quote throughout the movie so you can all have discussions and essentially believe what you want to believe?
ORRRR am I giving the writers and director too much credit for a possibly hole-filled movie?
