EXCELLENT article, actually. Good call, especially dug this:

Sorry I never wanted that to be in religious tone. I guess We can;t help it these days as delusion and science is clashing a lot already.

Proxy: Where are we now? Don't tell me the xeno is going to wind up as a biomechanical instrument of vengeance? Because Pontius Pilate misbehaved on a grand scale? We're in Pumpkinhead territory now, all we'll need is Lance Henrikson with xeno starring as the Pumpkinhead.

I agree, didn't want that aspect either - but there's something interesting about how Scott's interviews point that tangible conflict over religion is prevalent more than ever - as you so rightfully stated above.
Nothing like a good game of "My invisible friend is better than your invisible friend" between religions, right?
As science and religious belief crash into one another, this movie deals with faith versus fact. That, my friend, is what needs to be reconcilled in this flick.
As long as we don't get into some heavy-handed bullshit, it'd be interesting to see how this all ties together.
