Engineer History

The murals from ancient civilizations clearly indicate that humans and engineers were not enemies, but at one time shared a rudimentary mentor/disciple relationship (though this may have been some form of manipulation). The engineers went out of their way to provide a "map" to the star cluster, which seems a bit useless if you plan on harvesting the species. So it seems plausible that they intended to coexist with the humans, or to pass on their intelligence. This was all 35,000 years pre-Prometheus. Fast forward to the Prometheus project and the engineers haven't visited Earth in thousands of years and when the prometheus mission finds their remnants on LV-223, the engineers appear to have been carrying some kind of biomaterial that warps existing life.
I can see two possible explanations (not the only ones to be sure) for this history:
1) The engineers are a divided community, some seeking radical evolution, and some others who would seek to destroy those plans for any number of reasons. These zealots would attempt to weaponize the biomaterial used to start normally healthy life cycles in an attempt to undermine the endeavors of the "forward" thinking engineers. In their crusade, they would unleash the Xenomorph and two thousand years ago on LV-223, the pro-evolution engineers would have effectively sabotaged the remote zealot (maybe a better word would be heretic) base. What has happened between then and the prometheus mission is a galactic war which has seen the spread of the xenomorph as a collateral effect.
2) The engineers have been in a struggle with the xenomorphs and sought to alter themselves to negate the xenomorph's ability to impregnate and destroy the engineer populace. Part of these plans included the manipulation of xeno dna to form a compound capable of enhancing the engineers to a state of invulnerability against the xenomorphs. The humans are the result of this effort. Though not individually invincible against the xenomorphs, the human species is incredibly robust and highly resilient. What we see on LV-223 is an installation built to develop the xeno dna material into a weaponized form, to be dispersed against the humans as a method of experimentation. Of course, the engineers screwed up and 2,000 years later we are knocking on very old doors that should have stayed closed, but alas, we are inquisitive to a fault.
If you notice while watching the movie, the majority of the conclusions given to the audience and made by the characters are heavily influenced by David 8, a malevolent robot whose true intentions are unknown. This leads a prudent person to wonder how much of the total narrative has been shaped by David 8. Just an interesting thought.
