I think most people are accepting too quickly that this is a military installation and that the ship is carrying WMDs. We are accepting what David said about the ship going to Earth and the crews’ conclusions. David obviously had his own agenda and understood the function of the base better than he let on. He said when asked if he could read the script on the temple door, “Perhaps.”, without elaborating. He also knew somehow that there were more ships. But acted not always in the interest of his human creators.
I think there is a deeper symbiotic relationship between the engineers and the aliens. RS suggests in his commentaries that the Alien is female. Now we see the apparently male engineers for the first time and with the worms. Someone suggested earlier in a comment that they are a-sexual with no associated female. I struggled with the incongruity of the temple set up with the urns and the supposed military purpose of the ship. I think that the worms contain the x chromosome. The alien goo then triggers the development of the snake and eventually the engineers. Unfortunately, we can’t confirm this yet. The deacon mural is used for instruction to the newly molted engineers as to the nature of things. We saw that the holographic video of the engineers running into the temple. It is therefore not threatening to them. Plus we saw that the snake was checking out Fifield and the geologist deciding if they were engineers before attacking.
We see that the alien goo will deconstruct a fully grown organism and eventually turn into an alien unless it deconstructs the engineer with his x chromosome. That is why the engineers treat the vials as lethal and also necessary much like we humans would store fissionable material for nuclear reactors. The ships are set up to bug out with their precious cargo if the planet has a mishap or encounters another life form. The isolated planet provides a sterile environment for the engineers to procreate. Unfortunately there was a mishap and the females developed, attacking the engineers. I think David told the engineer that he had started the chain reaction of creating an alien female. That is why he immediately set out to kill all of the humans on his ships and bug out. When he crashed, he knew he had to rush to kill the surviving human (Shaw) on the surface to prevent another host to the alien female.
To prevent themselves becoming hosts, the engineers “created” humans on habitable planets to harvest whenever they needed them. I believe that the engineer sacrificed himself on Earth at the time when apes were walking the planet. The missing link in evolutionary human development is the deconstructed engineer in the water supply. We see from the cave murals and engravings that the aliens came for man periodically to harvest. They probably sold the trip to humans as an adventure to the far away stars not telling them the true nature of their intent. If we take into accounts the AVP history line, then we can argue that humans willingly sacrificed themselves for the good of the engineers (or Predators). The ship seen during the engineer’s deconstruction is a “harvester” ship.
If you look at the construction of the “cargo” ship, it appears biologically formed in the same way as the queen’s nest in Aliens and A:R. I believe that the Alien queens are responsible for creating the ships. They secrete something that spontaneously generates into a ship. The ships are incredibly resilient. I did not see a dent in the hull after the collision of the Prometheus. It did not even see it buckle after falling to the ground. The ship may even be alive. The only things that look fabricated are the hanger doors and the vials. Someone mentioned that even the engineers’ suits look organically grown.
