My theory centres on the old pre-Prometheus belief that the Engineers were at war with something other than humanity and the ‘Juggernaut’ discovered by the crew of the Nostromo to be a ‘bomber’ similar to the one seen in Prometheus. As pointed out in Prometheus the Engineers or Space Jockeys created humanity from their own DNA, one Engineer is shown sacrificing himself by drinking a similar but not the same (note the gold tinge to the liquid) as the dark liquid seen later in the film. I believe the facilities found on LV-223 to be just another set of military instillations operated by the Engineers as part of a broader biological warfare ‘division’. There is evidence of this in the mural to the Xenomorph in the ‘big head room’, which shows they obviously have existed in some way, shape or form prior to the events in Prometheus. The desire to destroy humanity is simply another way for them to create the Xenomorph or at least something similar aka the ‘Deacon’. Their biological weapons seem to rest on the creation and spreading of the Xenomorph throughout a population. We can all agree as a weapon they are deadly and when dropped in number as eggs or the ‘black goo’ would create a pandemic within days and eradicate the majority of a population, giving way for more Xenomorphs. However as shown in both Alien and Prometheus, the Engineers can’t quite keep a handle on their own creations both times falling victim to them. To expand on this I’m going to talk about the two delivery methods, first being the ‘black goo’. Well as we’ve all seen the ‘black goo’ is a fast acting mutagen or something along those lines, I’m not a biologist but that word seems to fit, feel free to correct me if I’m wrong. It alters human DNA into something else as part of a life cycle to create a type of Xenomorph, however it seems in my mind to be more directly engineered to work on humans (and by proxy the Engineers due to the genetic similarities) which explains why they wanted to go to Earth in the first place. We see similarities such as the acidic blood and the extremely strong tentacle-like second stage of the life cycle. So as a delivery method the black goo is human reliant, by that I mean it wants to infect people who will then have intercourse to create the next stages of the life cycle, though I do believe this has been altered by the presence of the one living Engineer at the end of Prometheus. The Engineers (or something else) have visited Earth on numerous occasions to see how humanity is evolving and they’ve most likely noticed the increases in population between each visit, which is most likely what they were counting on. Thus by the time they would ‘bomb’ us with the ‘black goo’ there would be plenty of hosts for the new Xenomorphs. The second delivery method is (I hope) familiar to you all so I won’t spend much time talking about it. However I shall state that as a method it is superior in many ways, much more refined in a sense but also much more adaptable. Unlike the ‘black goo’ it does not require humans to create viable Xenomorphs, instead all it needs is something similar (DNA wise) to incubate the eventual chestburster, which as we know will take one some characteristics of it’s host, another thing that shows the Xenomorph to be a very powerful weapon. It finds the most common species (or at least has a statistical chance of doing so) and implants a foetus into it, when the chestburster appears it will already be ‘programmed’ to suite its environment by taking on the host’s characteristics. So to conclude this rather long and not terribly well planned out argument, the instillations seen in Prometheus were simply just part of a larger program that’s goal was to create the Xenomorphs, the Engineer’s big weapon in this unspoken war, or simply just a safe guard as part of a MAD (mutually assured destruction) doctrine. However both occasions where these biological weapons have been seen, they have turned on their creators. There are still a lot of questions I don’t answer here; such as what was the giant oval ship in the beginning? Was it an even greater ‘master race’ as others have speculated and what the artwork from the art book suggests? Why do the Engineers point to where their secret weapons development area is rather than their home? Etc etc.

[u]Why do the Engineers point to where their secret weapons development area is rather than their home?[/u] In the one cave drawing where there is a figure pointing, which star is he pointing at? And is it the one that the Prometheus went to ? Looks to me like he's pointing at Alpha Mensae. Prometheus seems to have travelled to Gliese 81. Remember just cos Shaw or Holloway say something on screen, doesn't mean you have to believe they are correct.

I'm leaning to the fact that the black "goo" is a form of nanotechnology, either made for terraforming or as a weapon. Either way we know it has the capability to store, combine and change DNA to a certain extent. I'm not convinced that the "goo" is the xenomorphs, but I can be easily proven wrong.

There are easier ways to kill en masse. The method must serve some ultimate purpose in its own right.
