[b]The Engineer's "Bio Weapon"/Black Liquid[/b]
The "Bio Weapon" is the Black Liquid which the Engineers contemplated to use against humans as they became more uncivil during the years. (I've read Human History, back in the days we were less civil.) The "Bio Weapon" went terribly wrong because it started a MASS OUTBREAK due to the excessive use and experiments of it which was accidental. That is what the Engineers in the hologram were running from. The outbreak. The Engineer in hypersleep was prepared for a mission, to release the black liquid.
[b]How the Black Liquid Works:[/b]
How the Black Liquid works is that it breaks down DNA Cells and then "reseeds" life. To sum that up, that is how death and mutation works. So the worms on LV-223 DID have their DNA Cells broken down. They DID die, then they were "reseeded"/mutated into the Hammerpede we all know (and love). Including Fifield, he DID die. If we kept him alive while mutated, he would have evolved or mutated into a Xenomorph.. Possibly.. Holloway, even when he was sick he would have died either way. And the fire, keeps him from reseeding.
[b]Reproduction with the Black Liquid[/b]
Since Holloway was in intercourse with Shaw, while infected with the Black Liquid, Shaw became pregnant, not even knowing, and gave birth to the offspring Trilobite. How it actually worked was the Black Liquid mixed in with the Sperm Cells before successfully entering the egg. Similar to how Reproduction works. The Trilobite has DNA of the black liquid due to being born with it. So that's how it made a Xenomorph and I COULD say that all Xenomorphs were born with the Black Liquid.
[b]Deacon Evolution?[/b]
The Deacon COULD be the alien queen. I've watched this video called, Anatomy of a Xenomorph. What I found interesting was that the Xenomorph has an Exo-Skeleton like body structure. By all means, this Deacon/Xenomorph could evolve or even grow an Exo-Skeleton like body structure. This may have been the first Xenomorph. In that Deacon Scene, you see some sack that your typical alien queen would have. What makes the Eggs.
[b]Big Things Have Small Begginings[/b]
And the Deacon may have found it's way to the Derelict leaving off to "where the Engineers came from" in the ending of the film. The Deacon may have killed Shaw and David and the derelict MAY have crashed into LV-426 where the Deacon possibly survived. And the Engineers, probably extinct. However, the Engineers successfully released their "Bio Weapon" which terribly went wrong in a DIFFERENT way.
[b]AVP is what The Engineers and the Humans Started[/b]
The Black Liquid was released in a different way to kill all humans. Via the Xenomorphs. The Yatuja, possibly found them on LV-223, then they took them to Earth and used them for hunting. The Yatuja also took over Egypt on Earth, and that's how the Xenomorphs came to Earth. The Yatuja dominated the Xenomorphs. They came into war, the Engineers released 2 PERFECT BIO WEAPONS. The Yatuja, and the Xenomorph. "Whoever wins, we lose." Either way, whoever wins, we all die. Predator, Alien and Prometheus Connection, possibly solved.
Now IMAGINE if David didn't touch things.

Movie was too fast to have any explanation on that black goo. It could be a steroid that boosts existing lifeform's shape and apetite. We're overthinking on linedolf's effort of confusing us. I am damn sure he didn't mean anything about that liquid when he wrote the script.

I still think there could be multiple forms of the goo and the Engineers are using an even further weaponized form of the fire. Which Zeus wouldn't have liked. They thought they could control this new hybridized form but it eventually reverted to a purer form of the fire and burnt them in the ass. So they mostly destroyed themselves much like the Atlanteans are said to in some forms of the myth, and didn't need to be punished by Zeus. Because this is not the god class we're dealing with. They're more like us. An earlier version of us who were given a vast amount of technology and misused it. Showing Zeus that maybe humans can't be trusted with the fire, or they'll weaponize it like the atlanteans did. So he punishes a member of the Titan class who only thought we should be given the same gifts the earlier rounds of humans from the myths were given...
There is something to be said for the goo and how it's analogous to the breakdown/disintegration and mutation of civilizations/groups over time, and the reemergence of new life/leadership/control and how that ties into some of the themes in the movie. Like the head theme linking up to the king theme, Weyland was the head of the company and the company was his kingdom.
After the head is lost and the brain ceases to function the kingdom/body is inevitably mutated, dissolved, or disintegrated and reformed by the goo. There's a lot of head symbolism in the movie and David is the metaphoric surviving head to the company, as the preferred "closest thing to a son", now that vickers dead, and because David has a hidden superiority complex driven by his feelings. The company takes on a more monstrous warlike shape and starts attempting to build an Empire by joining with the slightly more militaristic Yutani kingdom and trusting someone who's learned to lie and tell the truth at the same time throughout the movie. David wants the bioweapon too but he wants it for a different purpose than Weyland. He knew it was all about weapons and not true immortality. Knows a lot more from the hieroglyphs and the myths he cross-analyzed than he's letting on.

Well maybe he didn't know completely but he suspected it was a warlike culture from the beginning and only did Weyland's bidding because he wanted to see what this thing was capable of as a weapon and wanted Weyland to die somehow eventually. His programming that prevents him from telling a complete lie makes him reveal he dreams of killing his creator in a roundabout way by asking if everyone dreams of killing their creator.
He only says the engineers WERE going to Earth to attack in the past. He doesn't really say the Engineer that took off at the end was going to wipe us all out. I go to the line: "sometimes to create, you must first destroy to explain what that engineer was going to do to us. Which is to kill us, or portions of us with the goo, to morph our bodies and use the material to turn us into whatever Fifield was becoming.
David's being ambiguous again here on purpose, just in a slightly less obvious way than his earlier lines like "I didn't know you had it in you" where he's learned to go against his programming and lies at the same time as telling the truth (gets away with it by referring to something else simultaneously, but we know what he was really talking about)

Through what David subtly did the king was killed and David could be free from some of the programming to go on to the bigger things he has in mind when he quotes Lawrence of Arabia. He's studied all the possible mythical groups he may encounter and is prepared to unite groups in a war against the Empire in a misguided attempt to try to ensure the humans' safety. David sees himself as superior to the Engineers. All his statements have multiple meanings and he meant the Engineers were clearly superior to humans, but so is he...
So he thinks he has the right to rule as King David, the closest thing to a son of the previous king who will reshape the kingdom into an Empire with the infection of the goo now metaphorically trapped in his head and databanks, and going on to reshape the body/altering the mindset of the new "head" of the company. The company/kingdom pretty much dies and disintegrates after the king and Vickers' deaths, but is resurrected when David's surviving head is reattached to the body of the company.
There's also a waiting army of Davids should the board not see things his way, and should he find a way to free them like how he's been freed from his creator.

In regards to the black goo, it seems that pretty much every theory I've come up with or read can be negated EXCEPT for the theory that there are different types of goo that do different things. Personally, I like the idea that the goo does something different depending on whatever or whoever it infects and their state of mind etc. Maybe the goo changes simply as a result of the purpose it is being used.

Well hope you dont count this as trolling as i placed this a few times but i will say what i feel, and that there is maybe one Goo but the Black Goo is not the Goo.
It will explain the Xeno Goo connection and Space Jockey Suits...
Here we go its a big read, but i think could be whats going on.
I believe that the Black Goo in the Urns could indeed be a Bio Weapon, but it would be a very peculiar one.
You see from what i have seen these Urns are as ampules and they contain this substance and it appears that this substance when it comes into interaction with a Organism it does not kill the Organism, it upgrades them both physically and mentally. By that it mutates the Organisms Genes so that it takes on traits of a Xeno and thus changes the Organism into a Hybrid Organism that has Xeno traits but also evolves and improves certain aspects/traits of the original Organism.
The level of this mutation depends on the amount of black goo the organism comes into contact with and how it comes into contact with it.
My reasons for this are... we do not see what becomes of Holloway we can only assume, and so we get no proof that he was having the same affect as the Sacrificial Engineer.
We do see that Holloway gets Shaw Pregnant while he is infected with a small amount of the black substance, we can only assume that the substance first affected his genes slowly but enough to affect and mutate his sperm. His Sperm then was able to fertilize Shaws none defective Eggs.
The Embryo being a simple form of life (all mammals, reptiles, birds and fish have a similar near identical stage 1 embryo) Thus this embryo only has basic mammal genetics and thus has less Human DNA to rewrite. Thats how the Embryo mutated into the Squid which is very similar to the Face Hugger.
Its assumed that those worms we saw that could have been brought in from outside by the crew; mutated into the Hammerpede which again mutated the worms into larger organisms that carried again some Xeno traits but also kept some worm traits.
Next we have Fifield, now he gets a lot of Black Goo on his face... but forget the Fifield we saw... look at the many concept works only a few looked like Toxic Avenger Fifield, the others looked more Alien, you could see Xeno DNA in them but none in mutant Fifield.
Why? Well if Ridley wanted to save the Xeno DNA until the Shaws Baby vs Engineer and then Face Hug (Body Hug) Scene and resulting Deacon Chest Buster. Maybe thats a good enough reason for him to cut out the Alien DNA looking Fifield and go with more bland mutant Toxic Avenger Fifield. Maybe the same as we really never see much of the Hammerpede or what becomes of its victims.
Again purely on my part i think it was to edit and leave out Alien DNA until the Shaw Baby and its attack and implanting of Embryo in the Engineer scenes.
So if we consider that Fifield was originally going to look more Xeno DNA than Elephant man (Joseph Merrick). I have come to this conclusion.
The Xeno was a Organism that they may had used as a Bio Weapon, its use was simple, deploy the Xeno Eggs and watch as they hatch Face Huggers who then implant Xeno Embryo on its targets, these Embryos grown into Chest Busters who then grow into Xenos which take on some traits of its Host.
The Xeno is deadly and also a very hard Bio Weapon to contain and control.
What if the Engineers then found a way to use the Xeno well change it to something that can still be used as a Bio Weapon but one that can be contained and stored more easy.
Surely breaking down the Xeno DNA and storing them in Urns are a much easier and safer way to contain and store a Bio Weapon?
But how do they do that?
This brings me back to the Sacrificial Engineer, the substance he had taken did not mutated him it broke down his DNA but did so in a way that his DNA then diluted into water and may had then either mutated into basic life forms and building blocks of life on Earth.... or maybe mutated basic life forms on Earth so they evolve into Organisms that carried some DNA and traits of the Engineer Race.
I propose that the Goo the Engineer drank was not the same as what was in the Urns.
I believe that they used the same process that broke down the Sacrificial Engineers DNA to break down the Xenos DNA, but where as the Engineers DNA escaped into the Water Fall, the Xenos was collected into the Urns and maybe also mixed with some other chemical that helps to store and hibernate the DNA and maybe helps it Evolve and Mutate at a quicker cycle of Evolution than that of the Engineers DNA.. Unless the Xenos DNA mutated and evolves at a much faster rate anyway (likely).
This is what i feel the Black Goo is.... broken down Xeno DNA for a safer way to store and deploy the Xeno Bio Weapon and also have more varied use.
Maybe they never created the Xeno, but they came across it and wished to use its DNA to be used as a Weapon or to create new Organisms with Xeno traits.
I also think this is what the Space Jockey Suits are, they are Bio Suits, whose purpose it to prevent contamination of the Black Goo and maybe protect them from the Black Goo but not any accidentally created organisms via the Goo.
Remember the Urns only appeared to activate and leak once some of the crew had taken of their helmets and their breathing affected the atmosphere of the room and caused the Urns to leak.
This is why the Engineers wear those suits.... as they could breath outside for at least a short period with them off (The Engineer got from his crashes Juggernaut to the Lifeboat to attack Shaw without a mask).
Also why wear those suits in the Ghost Engineer scene, when the Human Crew could walk around without them as there was oxygen in that part of the temple and the Juggernaut.

@FreePlanet I think it's revealed by a lot of David's ambiguous lines and actions, as well as Weyland's preference of him over Vickers. That gives him his perceived right to the throne and belief that androids should be at the top of the hierarchy he's learned about... meaning the Engineers-Elder Engineers- and the True gods... If we didn't know from the virals that David actually feels it may not be as apparent. It's purposely hidden very well. I strongly believe it's there and will make more sense/be expanded on by his actions in Paradise. revealing that Prometheus was just a step in David's master plan.
It's almost like you have to analyze David's psyche because he's an android that feels. And he wants to kill his father/creator, pondering if other beings do that. Which ties into the change in leadership/culture/king/kingdom and head/body theme after the introduction of the goo/bioweapon/xeno genetics. Sometimes when a great king, or intelligent king dies, the kingdom will not be the same after. Sometimes it completely disintegrates. Other times the kingdoms/body/company reform under new leadership, making the kingdoms more warlike and changing them into empires and corporations like Weyland-Yutani. They're broken down, and reformed + combined with new elements due to the goo and David's influence.
There's a reason David is the metaphoric closest thing to a son/prince to the king. David took down a Goliath in this movie by giving mere suggestions to the crew to slingshot themselves at the Juggernaut, and then with some assistance from Shaw and a plan coming together. Simply by following Weyland's programming in his own way. Wording things a certain way to cover up his actions while sometimes revealing his true feelings. And King David may have a juggernaut that's loaded with urns too because he saw the cargo holds, and may have brought the bio-weapons with them in the new juggernaut
David acquired what he/Weyland sought, another weapon for war. Weyland sought immortality, but David basically has that already and is more godlike than Weyland. He needs the deadliest, weaponized form of the fire the Engineer group was using. He wanted to go to earth before Shaw redirected him, but something tells me he wants to go meet the Elders eventually and thinks they'll be on the home world. And already suspects they're slightly different from the Engineer faction
He can have his own feelings and drives. We have to get into his head and understand how he views these humans. Like Lindelof said: the movie would be about getting in the robot's head and seeing things from the robot's perspective. David feels the humans and the engineers are inferior to him. It's revealed through the multiple meanings and ambiguity in his lines. When he says they engineers are "clearly a superior species" he seems disingenuous like he does through many of his lines, for example when he says "oops" after opening the door. I strongly believe he really means engineers are clearly superior to humans. But the way he says clearly a superior species means he could be referring to himself at the same time as a subtle jab at humanity. He feels androids are superior to humans. He is superior to Weyland and feels he would make a superior king/leader if he was free from the king's rule.
We see some of his true feelings coming through, but you really have to understand psychology a little bit to know what he's feeling. So it's purposely been hidden by the filmmakers, and David himself as he tries to act away his emotions. But only ends up revealing things about his true goals through his half-truths because of his Pinnochio like inability to lie about what he's doing. He has to bend the truth to get Holloway's permission. I strongly believe we'll see some of these themes appearing in the stuff that was cut. Before we see it fully explored by how much of an anti-hero David may become in the sequel.
Some lines aren't actually ambiguous, they just refer to multiple things at the same time. E.g when David says "big things have small beginnings", he quotes Lawrence of Arabia, indicating his desire to continue to act like Lawrence of Arabia... uniting groups against an empire. He's met and spoken with one of the groups of natives, but it didn't go well because he had to use them to accomplish his dream of killing his creator and gaining a little bit of freedom to continue. Something he couldn't directly do. Just like how a prince can't kill his father and ascend to the throne with everyone knowing he was the true killer or manipulator of events.
However David may have to make the companies see things his way through telling more half-truths about the Elders to gain the support of the board, and his right to rule/lead/direct them with his knowledge. If they don't see things his way he may now be able to free an army of Davids to use as another weapon in the war. And to maintain his position in the hierarchy through force.

@BigDave Great theories on the goo. I feel pretty much the same way. The engineers weaponized the fire further just as Zeus didn't want the humans to do. This put them at odds with the Elder Engineers, the class that represent Zeus, because the Engineers are not gods... More like Demi-gods or Atlanteans: human gods who wielded great power, abused it, destroyed their civilizations sometimes, and had connections to the gods. They also precede us in the myths and lived alongside the early rounds of humans and the humans Prometheus created in the Greek myths.
The engineers came across the xeno genetics and tried to hybridize and dilute the genetics with the goo. Weaponizing the fire further, because fire can be used in multiple ways.
But the Engineers chose to use it for war. They attempted to control the fire and the bio-weapon to hybridize them further and and got burnt by it because it's too dangerous for a warlike culture to play with. Especially one who already holds a great power to destroy/create/recreate life, and sought to bring out more of the xeno traits to use it more effectively as a weapon. Before they lost control of it.
I strongly believe the pure xeno genetics they used and broke down to weaponize the fire are reverting, reforming, and recombining with other elements to attempt to return to the pure form of the xeno. The Engineers didn't anticipate this. They took their science too far and ended up almost destroying themselves. They didn't have to be punished by the gods above them.
Which is what happened when the outbreak happened and some of the goo was able to continue through organisms until it birthed the chest-burster form. That's what I believe they were running from: the Deacon(s). Also could be mutated organisms on their way to becoming more like the Deacon.
They fear/worship the pure form of the fire because they came across the pure form many times. They wanted a form of the bio-weapon that was more controllable, but only ended up enhancing it, making it deadlier and making it living, reforming death. The full grown deacon will be a lot more deadly than any type of Alien we've witnessed so far and will carry some Egyptian themes of death and resurrection.
The Engineers we met thought they could control their form of the weapon. But it was an epic failure because they only enhanced the abilities of the xeno genetics. When the xeno genetics resurface from the weaponized form of the goo the Deacons basically can't die. They will reform and reproduce easier because they will morph things even more than the original genetics...
