The correct storage for the Scorpian ship would probably be a vast underground hangar.

MemberFacehuggerJun-09-2017 6:40 AMAs stated in another thread with quotes from some interview, the scorpion mothership is crashed in that shot. After David bombed the city, ther emust have been a big "dust up" leaving the scorpion crashed there, and David's juggernaut crashed up the hill.

A conversation between concept artists Wayne Haag and Steve Burg (in the comment section of the page showing the Alien Mothership textures) reveals that there was a battle between the two alien ships and both of them crashed after it.
According to Steve Burg, the Mothership appears in the scene that shows the Lifter leaving the city.
Steve Burg:
You know how when you work on things, you kind of "live there"? With this, I was imagining all the things that might have been going on inside this giant craft - which I guess is sort of the "Coast Guard" for the planet. Since it's nowhere to be seen later on, and the Juggernaut is crashed miles away, there must have been quite a "dust-up" after David dropped the black goo!

You can see it crashed further up the valley when the Lifter leaves the city! You have to look quick though!
