***Shortly after Ripley left 426 she was intercepted by the Engineers and The Company while she was in stasis. The two enemies were not hostile to each other out of shared curiosity over Ripley but The Engineers begin planning a new method of wiping out humanity and use Ripley to do it. The salvage team and the Company on the space station believes she was in stasis during the entire time so they have no reason to suspect foul play.****
A guarded faction in The Company explored LV223 about ten years after Shaw escaped in pursuit of her answer and discovered the Engineers had ships on several desolate moons. They could not explain the lack of activity and lacked the resources for a full investigation and implemented a limited concentric exploration beginning with the closest idle ship. While searching the flight paths of the Company's ships they picked up on Nostromo and exploited it's proximity to LV426 as an exploration team. Their greatest hope was to recover an infant and manageable Xenomorph but was fully prepared to lose the crew to such a brutal enemy.
After Nostromo's crew enters the alien ship, the Engineers pick up activity on a decommissioned vessel and begin to monitor the events from the surveillance equipment from inside the dead bird. It was surprising to learn the gestation period had slowed dramatically and they suspected it was due to a more complex and intelligent Xenomorph.
After Ash quietly confirms with The Company the Xenomorph is indeed available and there are a lot of eggs, they send a security team. At the same time, the Engineers send an investigative team to intercept The Company.
Both are now in pursuit of Ripley's shuttle but neither have hostile intentions and they share the common amazement Weaver was able to defeat the Xenomorph. The Company believes the space jockey is from an extinct species and is shocked when the Engineers make contact. Through the android on board a discussion ensues and they agree to share Ripley for their own agendas.
The Company pondered if the hostile organism was overrated while the Engineers speculated humans may be underrated, especially the females. They return to LV223 together and wake Ripley from stasis. Hours of examinations by The Company yielded little results but the Engineers discovered an anomaly in her DNA and needed to retain her while not arousing suspicion from their human benefactors.
Ripley just wants to go home to her daughter. It was a fateful comment full of innocence but overflowing with mistake. If she had offspring, there could be more like her so the Engineers needed to keep Ripley while wiping out humans. The Company grants Ripley her wish and prepares to launch the shuttle. The Engineers also naively believed The Company which is why they replaced Ripley with a bio-clone replicating every DNA strand down to the last spot of blood and controlled memory. The clone would provide valuable information on the status of humans without the Engineers skewing the results with their own presence. Fortunately for them, the Company agent charged with putting Ripley to sleep forever has a remorseful moment and allows Ripley to leave. With the shuttle scrubbed clean and all data corrected to remove any evidence of the Xenomorph, The Company has no concerns about the fate of Ripley's shuttle.
When the real Ripley is taken from LV223 with the Engineers she soon realizes she may have been better off dead in the shuttle.
