One of the biggest takeaways is how it tied into Prometheus. The engineer marvels at David, then immediately rips his head off, and beats everyone with it...
Now I can't fully account for why the Engineer decided to destroy everyone, but what about David...? Maybe the Engineers have already created AI and already know the outcome? IE: David is created with human traits, the ability to think and pursue his own agenda, create, etc. So if the Engineer knows that this robot could bring about total and complete destruction, since they have already battled it, then it makes sense why he would immediately want to destroy it.
In other words, the destruction David wrecks on that planet... That is what the single Engineer in Prometheus was attempting to avoid. It doesn't answer all the 'why' questions, but I thought it was an interesting connection.

I think it Logically points to ONE thing... these Engineers performed the same role that David does for Mankind, they serve a higher creator who may not be as Advanced as their creation... Maybe the Engineers are Bio-logical Robots?
Ridley referred to the Engineers as Fallen Angels, which means they had a purpose and served under a higher power, and some of them rebelled against this higher power.
Potentially overthrowing them...
The Engineers saw Mankind was being Rebellious and so they had to be destroyed, in part also because of Fear of what Rebellion could lead to because these Engineers knew what happens because they did this to their Hierarchy perhaps?
This mirrors the Greek Mythos, where Cronus ate his Children because he feared one day they would overthrow him and maybe kill him like he did with his own Father (Does everyone not want their Parents Dead). so this echos the Engineers line of thought...
David is again similar with us... he is becoming the Satan/Fallen Angel who rebelled against his Master as he feels he is Superior...
The Engineer would have seen David and admired how the Engineers Creation Mankind could create such a Superior Creation than themselves (Superior to Mankind)
But the Engineer also realized that David was a Servant, a Tool and while Mankind could Travel the Stars and Reach the LV-223 Outpost and have created a Servant Race of Androids who can use the Engineer Tech and understand their Language.
The Engineer Realized he could not allow this.. David had to be destroyed... used upon his own creator, and then set off to destroy Mankind because the Engineers Fears.. thousands of years ago have Finally Become Reality.
Thats how i interpret it all ;)

Dont makes sense imo. Did they hoped humanity would continue their experiments or maybe destroy it?!
