A conversation between concept artists Wayne Haag and Steve Burg (in the comment section of the page showing the Alien Mothership textures) reveals that there was a battle between the two alien ships and both of them crashed after it.
According to Wayne Haag, the Mothership appears in the scene that shows the Lifter leaving the city.
Steve Burg:
You know how when you work on things, you kind of "live there"? With this, I was imagining all the things that might have been going on inside this giant craft - which I guess is sort of the "Coast Guard" for the planet. Since it's nowhere to be seen later on, and the Juggernaut is crashed miles away, there must have been quite a "dust-up" after David dropped the black goo!
Wayne Haag:
You can see it crashed further up the valley when the Lifter leaves the city! You have to look quick though!
Steve Burg:
No kidding? Wow, I will have to try and spot that!

Would make sense when the local lifeforms know what David dropped on them.
But the film presented it in this way that the whole Planet 4 is contaminated with the black goo?!
Or maybe just the area around the giant Engineer city, which would mean maybe 10-20 kilimeters in radius.
We will see.

That's why Haag reveals that 'it crashed further up the valley' so we know where it is. There was no 'dust-up'.

Do you think the structure was fully automated or was it crewed with some dozens of humanoids?
If im not mistaken the black goo dropped downwards and missed the scorpion completly.
If the ship crashed then it cant be becuase of the small Juggernaut. Just compare the two ships. A mouse cant move an Elephant. So ramming is not an option.

Speaking of small detail:
I have been pausing some scenes in the city and it looks like there are 2 types of hands when waving. dont know if its a budget issue or purposely done.
So there will be a few bits to debate when blue-ray hits and we can see more detail

Butt seriously what is this place it's not making sense as usual... if they are the same engineers as Prometheus then why do they have almost nothing.
If they got almost wiped out way back why do they still have a gaint scorpion thingy and a city still tiny and defenceless... hmm. No other engineers in space or planet? None visited in 10 years?

They didn't seem to have any kind of automated weapon system either. The Engineers apparently don't expect to have run-ins with anyone but their own kind - and then they just call their insurance agents!

Hmm i hope we will see some kind of firearms of them.
from what i saw their technology involves music, a liquid transmission substance and holograms.
Im sure their weapons fire some sort of heavy duty lasers and dont rely on projectiles like humans weapons/firearms.
Or maybe yes projectiles but in a railgun manner with extra hard substances for maximum penetration.
We will see.

MemberDeaconJun-11-2017 7:14 PMI can confirm Dust Up is indeed a Fight, its more commonly used in the UK, and when we use the term it usually means some minor fight or disagreement so its used to describe two people have a disagreement that turns to a bit of violence before being split up.

Very interesting find... it does now seem to indicate that after David starts the Bombardment the Mother-naught if you would realized and tried to intervine in some manner that ended up with both Ships Crashing.
That capture looks a bit odd like its just glued there, but i cant wait to the Blu-ray so we get Full HD Detail.
This certainly answers a Long Standing Question, as far as wondering where did the Scorpion-ship get to... we can now Rule out the Ships leaves Paradise to Warn others.
We can now Speculate that the beings (if any) on the Mother-naught/Scorpionaught would maybe not be infected by the Bombardment and so maybe the Crash left them injured and incapacitated... this would indeed provide David with Hosts for his Experiments and also Fresher Engineer Bodies for his Studies.
So this SOLVES TWO Mysteries ;)

Good Point about Shaw plotting a course, i thought it was because she did not trust David at this point as he was in TWO Halves, and once he was back together they then activated the Navigation System and David could then automatically direct the ship there..
Thats what i assumed, as i would assume David had to keep his Cards close to his chest, as if Shaw knew she could get to Paradise without David being put back together, then she would have no need for him.. So David must have had her believe that he is needed in ONE Piece in order to operate he Ship, and i assume in the 6 Months or so before she decided to reattach his head.. David may have told Shaw where roughly Paradise is... and so Shaw was Plotting where to go. As i would assume the Navigation System would have there homeworld in it.
So indeed BlackGooDrinker what you offer is a alternative way to look at it, as in a Fail-Safe where they wont leave directions to get to their home-world so easy.

Seems to imply the Engineer had like Gauntlets on that allowed them to use like Jedi-Sith Force kind of attacks.
Or alternatively it could be interpreted as having like Balls that he throws at them.
So indeed it would be interesting to see Engineer Weapons explored but i think on Film, Sadly we wont be seeing the Engineers again... not for a long time anyway.
