I've outlined my main qualms in my blog here which are many and there're a good few commenters on this forum outlining the major inconsistencies in this flawed endeavour.
However, I think the Space Jockey was handled well. The statuesque musculature, the marble skin, roman noses and the loin-cloth crafted a classic god-like image which strangely fit the mood. Alien enough for me. And they were kept suitably mysterious though I think the rampant aggression was a bit ... boring...they could have done or said anything but no they just went hulk smash.
The birth of the "proto-xeno" is something I'm confused about...is this just another variant of their weapons does this represent the beginning of the creature we know and love? I was also hoping human's connection to the Alien would explain the human skull seen inside the alien's head in the first film...something that always freaked me out.
Anyway, I see this film as a way to finally bring Ripley's story to a close. For it's hers that we care about, after all. Her violation and abuse by her employers and her battle with a primal, ruthless being. Having her face the the the Engineers would represent her finally finding an answer to why her life has been one battle after another. It would make her struggle seem less futile, as now we know her saga is but a small tangent to the main action taking place.
The final part of this tapestry should involve Ripley confronting her makers but should also see them being overrun by their own creations; the xenomorphs having all three species battling it out...and the robots too. Logically, replicants are simply the latest evolution of the Engineers weapons in the stream of constant replication.
Also, I always thought that it would be creepy to throw in some time-travel...we have no idea as to extent of the Space Jockeys technology. If the ship in Alien 1979 could come from the future it could be explained in an Alien sequel...Ripley could have something to do with the Jockey in the chair and the creature that comes out of it.
I dunno, these are just musings and ramblings but I think if the series headed in this direction it would give the audience some much needed closure.

I want to know more about the cult of the xenomorph. The mural in the chamber alludes to some higher purpose / reverence around them.
Also, want to understand if there is some division amongst the engineers as a society. The first engineer who commits suicide to spawn life on earth comes from a more typical ufo styled disc. He also wears religious style robes.
Perhaps this is why the engineer on lv-233 seems so hell bent on destruction. He wants to eradicate the handy work of the religious sect of engineers.
This ties in with the theme of faith that is explored through Shaw's character.

MemberOvomorphJun-02-2012 11:55 AMYou make some good points! Yeah, with Lindelof on writing duties this could descend into very black and white territory. I guess there must be different sects of engineers; why else would they be making weapons? Who are they fighting?
So in this theory we humans derive from a white or good sect whilst the xenos come from something darker? Angels and devils? And if we share the same DNA as the Jockeys do we share the same DNA as the xenos?
Do you think the Engineers created the goo or is that something separate, something they found?
I took it be that we are the Engineers greatest, most deadly weapon. That's why they made us. Humans are just like the Alien.

MemberOvomorphJun-02-2012 3:31 PMMaybe the goo is harvested from the creature (xeno?) in the mural and, through manipulation, provides the power to generate life (the first scene) or for destructive purposes (the engineers bio-weapons).
The engineers making us and then realising that we are their biggest threat doesn't quite add up for me.
The good ones must have made us for a reason. They came back and gave us directions to lv-233. Why would they do that?
The facility on lv-233 could have been used as a centre for life generation by the religious engineers and then, following an internal battle within the engineer community, became the bio weapons division of the new leading faction within the engineer community and the staging post to begin the annihilation of the humans.
The new leading faction of engineers seems to be a cult like community, why else the huge head of their illustrious leader in the bio weapons chamber?
Seems like a rogue engineer managed to release the new factions weapons against them before they could release them on earth and thus ensured our survival.
If this is the case, it creates some very interesting questions about the state of affairs on the engineer home world. What will shaw find there?
Whatever happens, we still have to have an explanation around the SJ on lv-246!
