One degenerates the DNA for reconfiguration [when seeding a planet] the other is a transformer! How else can you explain [without being of little faith!] the two different results? [My initial gut reaction in the cinema was that Holloway was morphing into an Engineer. I don't know why, some subtle cue in the film perhaps...] Also...
1) The liquid that forms the Cobralien/hammerpede oozes from the top of the the cannisters containing the ampoules, beginning when David first bends down to examine the cannister in the Giant Head room...he says something like "sweating" [Lol!] or something....is he describing the reaction?
2) The liquid that David infects Holloway with is sealed in the glass ampoules!
Not only that, but the liquids look different and have a different viscosity.
All the questions lead me to suspect 1 single thing [forgive me if I preach to the converted]...but...there simply must be a sequel to this film! Further than that, I suspect that a whole new franchise of films that will run inside the same universe, but parallel to our beloved Alien series. The scope of story that has been uncovered is enormous...as it was in the original Alien film...after seeing that for the first time without any prior knowledge of the universe....you learned sweet FA about the xenomorph. More is on the way my brothers n sisters....finally some proper sci-fi we can sink our teeth into!

I have to correct you m8, the black goo Holloway ingested was not the same stuff that the engineer had swallowed at the beginning of the film. They both looked similar but entirely different in look and texture.
Then you have the black goo from the urns in the temple that Holloway got infected by (Bad David), which was a bio-weapon to eradicate a civilisation or species completely. The Xenos are an end result of the process but the goo has to infiltrate a host first. Plus we all know xeno's have a short life-span anyway. So that the engineers when the time is right can re-populate/terraform a planet.
You should ask yourself a question, why was there a mural of a Christ-Like Xeno in the ampule room in the first place??? Did the engineers worship this species or was it like a label on a jar to explain what the contents of these urns are?

Part 3, Short life span, based on Cameron's Aliens I think. For certain wasn't RS's Alien... that bad boy survived a rocket engine for a minute or two, no thanks to Ripley! Vacuum of space handled the bonus situation.

we DO know that O'Bannon and Scott had a very short lifespan in mind for the xenos. In the original Alien this is reflected in the last scenes in the lifepod where the xeno has (as in the script) become sluggish and slow ....its preparing to die.

Does anyone think that the black ooze released when humans enter the chamber was just a defence or protection to stop them from discovering the hidden substance deeper inside the urns that David finds and Infects holloway with???

The life duration of a xeno has been speculated on but I have never seen any official timescales. It's interesting that you say it was preparing to die at the end of alien. In alien the xeno was less active than the xenos we see in aliens where they have a much longer life span.

It was more likely to have leaked due to the atmosphere than human interaction since some were already leaking
It is interesting to why it should leak at all. If you have pint bottle filled with .9 of a pint you wouldnt expect it to leak out. But hey ho.

I dunno if it that is the case....apart from making you go 'Woah! What the fuck is that shit?!'...to me it doesn't seem much of an immediate defense mechanism....unlike say acid for blood, for example. You could be right I suppose....but it doesn't [i]feel[/i] that way to me. Like there's more to it than that....

Dude...you are bang on the money! That & the same people are hung up on it being a [u]Prequel[/u] instead of just simply [u]Preceding[/u] the first Alien.

Not at all. I have been telling people from day 1 that the movie is not set on LV426 and that Prometheus does not end with Alien. I have said it so many times I feel like a broken record.

Sorry that was a bit sweeping. I actually meant that it seems that a large proportion of the film's detractors share that mentality. I fear that I may become a broken record too, like you...I just don't see why people are finding it so hard to reconcile it in there minds...?

My conclusion is that - since the filmmakers made no attempt to investigate nor clarify this matter in the movie - one can only infer that the goo we see on screen is the same substance throughout.
Furthermore, if there is more than one type of goo, or the goo produces different effects depending upon temperature, then why the hell was this not explained in the film? It just comes across as poor storytelling.

Maybe the goo reacts well with some and not with others. It separates the wheat from the chaff of evolution

What I mean is Halloway and the Engineer may have had a noble character and had similar affects. It appeared the Engineer conquered death and became new life. The Ape Man was only interested in money so was taken over by power and mindless desire. The worm was robust plus Shaw has a natural survival instinct which may be a good description of the Alien species.
The Pandora legend demonstrates a blessing and a curse. We steal fire but now also have the ability to create. We get technology but now have to be responsible to the creations.
