This is similar to the situation in AVP where once the guns were removed, triggered doors to close/open all over , thus leading to the mayhem. Another point of similarity from previous films.

The storm starts when he opens the door to that chamber! he 100% triggered it right there and by the time he is shoving the ampule in his bag is it already well under way.

As is the case when the light beam or layer of mist is broken by Kane when he ventured into the lower ship silo and it seemingly alerted the eggs within the nearby vacinity of him to be alert to his presence. They hatch and attack him as a result of being primed by his breaking the 'seal'.

100% agreed.
Plus by opening that [url=http://dictionary.reference.com/browse/hermetically%20sealed]hermetically sealed[/url] chamber, he allowed in:
1) Oxygen (as evidenced by the preserved head (with no oxygen) and the decaying murals (with oxygen) )
2) Humidity (the central core of the facility was terraforming - heating the water)
3) Temperature (it was -10 (F?) in the corridor, you could see it on their breath)
4) Pressure (as evidenced when the door opens)
5) Life-forms (that green thing on the back altar, or something else, could have been a detector)
Any one of these, plus the door-opening switch itself could have generated the storm back at temple #1 of 5 (they were in #5)....or even further back at some weather generating facility/device.

This is why the force-landed derelict juggernaut on LV-426 around 2,200 years ago (200 years prior to the outbreak on LV-223) and the original xeno "bio-weapon" cargo (they literally "put all their eggs in one basket" to presumably send it to Earth to wipe out human civilization due to the rise of the immoral Roman Empire <-- confirmed) was un-salvageable by the engineers. The ship was a hand-grenade ready to go off. The engineers were not stupid.
But this all begs the question? What reports, if any were sent from the home planet because this "brother juggernaut" (confirmed) was send from LV-223 where they had stored and manufactured the xeno weapon, but then were forced to reverse engineer the species that they themselves had endangered (thus their new and improved urn-egg "deacon") taking them around 200 years to get right before it turned on all 20 in the facility except the one survivor.

It was a nice use touch of what's called [url=http://en.wikipedia.org/wiki/Pathetic_fallacy]pathetic fallacy.[/url] but it may also well be the case that it is triggered by the chamber's automated system.
Nobody has ventured a reason WHY? Just to show an angry god? Or perhaps because a storm like that would prevent any intruders from escaping easily, and keep them in the cave, where the doors, that previously snapped down hard to keep out the undesired (such as the infected)... now stay open as the room goes into full meltdown, releasing goo onto previously dormant worms to make space cobras.
One thing I'd nitpick about your side theory re: LV 426.
An intelligent species would not be likely to pass by LV 426 on route to Earth, as LV 426 (as we know from "Alien") is around Zeta 2 Reticuli, and therefore further away from Earth than LV 223, whose distance to Earth is given (in a slightly unfamiliar technical way) as 3.27 x 10 ^ 14km.... or 34.5 light years... a few light years closer to Earth, so LV 426 wouldn't be along the route to Earth.

Confirms nothing I'm afraid. Off the screen a director will yank your chain, and not tell you what's in the sequel.
What do you think George Lucas would have come out with after "Star Wars" if asked if there was any relation between Luke and Darth Vader?

Don't take anything as confirmed if there's a sequel in the works. Only go by what the director put on the screen.
And do you think it was TRIVIAL that he put a cave drawing from Hawaii in there? Hawaii was one of the last places reached by humans (like Tasmania or Southern Argentina) . That cave drawing is dated 680 CE (the believers like Shaw and Weyland use AD and in fact "Year of our Lord" but elsewhere BCE and CE are used instead of BC and AD.)
So if there was a plan to wipe us out 2000 years ago, nobody told the guys who visited 680 years after that.

Indeed, I recalled Mission to Mars, but that storm literally attacked them.
The LV 223 storm was designed to prevent them fleeing, while space cobras and goo attack them, and turns one of their own into something to attack them. Very clever defences really.

my initial impression of this aspect of the film was akin to a HAUNTED PLANET story, that the whole world was ATTUNED to the lifeforms that occupied it.
That we were the [b]ghost in the machine[/b], i.e. it's dormant without life - shut down.
