Yes, there could be in fact there were 3 other ships... and this is a piece of fiction and thus anything is possible... that's what's so cool about all this. :-D

It might also be alive with monsters!

i think there were no other engineers sleeping in other U-ships. all other engineers were already dead and piled up in the cave we seen in the movie. i think other ships were empty and maybe even without ampoules.

if all the engineers are dead then surely shaw and david are moving towards dead engineer planet full of xeno?

Bob had 4 more brothers I guess... and everyone of them were called BOB. Picture that. XD

dead engineers with holes could have holes from black goo or some other infection/bad bioweapon, but it doesn't necessarilly means there are some waiting xenos for david+shaw.
