Yeah a lot of questions, dont think theyre gonna be answered in the films/film. Its the script writers motif like in LOST, the last 2 seasons urrgh Heres my ideas Maybe the engineers are trying to make the most perfectly evolved being-that would be pretty much Godlike- we fall short of that, but could provide more material for them to continue their experiments. The Giger Alien is the dark side of what theyre trying to create, kind of perfect in its way, devoid of any conscience which could be considered a flaw.. or is it... AnywayThe engineers probably cant answer the big questions any more than us (why are we here?), but are trying to get the answers through their experiments/developing the perfect God like organism. You could see some parallels with the creation of David by Weyland, who is kinda of flawless as well
