Ganesha is the god of *removing* obstacles. Check with Rudi Giger about his highly sexualised inspirations before proceeding further.
And don't forget Krishna, who bowled all the ladies over with his 'flute'.
This beats the Space-Jockeys-hate-Jesus idea. But barely.

The other reason I'm thinking Ganesha (rather than a space suit) is the way the jawbone of the original SPACE JOCKEY works.
Giger's a master anatomist, and I'm sure he wouldn't confuse his ELEPHANT skull with 'something that could fold around a human skull.
They're totally different, there's a massive void down where the grass-grinding lower jaw is. And the 'tube' isn't embedded into the helmet properly.
Did someone mention the SCALE DIFFERENCE? That didn't bother me too much, what did was the all-to-cleanness of the Engineer 'cockpit' or Orrery? Looked too much like an injection moulded form rather than Giger's which looked GROWN from a seed template. It had a crustacean-like feel to the surface, aged like an Elephant, like Ganesha.
The User (too) of Obstacles to get its way.

The space jockey from Alien looks like a biomechanical version of Ganesha ... btw look at the biomechanical Orus...

Doesn't this all become like the GALACTIC STARGATE in stargate universe or the CONTACT stargate, where those who STEAL FROM THE GODS or merely appropriate, piggyback or backengineer technology they uncover in some way?
Ganesha is DEFINITELY a part of this ABSOLUTELY MASSIVE and POTENTIALLY NEW TV SERIES codenamed Prometheus.

I suspect the Giger imagery might be a RED HERRING as it came AFTER the original Mother Nature-ness, potentially; AFTER the Ganesha-ness, potentially, if Space Jockey FOSSILISED i.e. maybe millions of years on LV-426.
I wonder if John Hurt got Facehugger'd because he was doing the egg-freshness test by tipping one them over, spinning with his hands, stopping it with a hand and seeing if the fluid physics carried the spin. LOL.

As a Hindu, I must dissent with you regarding the likelihood of the Space Jockey having some relationship with the joyous giver of blessings, Ganesha. As someone else here pointed out, Ganesha is the remover of obstacles, not the God of obstacles. He is petitioned prior to beginning any new endeavor to ensure success. There is nothing grim or dark about Ganesha.
Ridley Scott and Damon Lindelof are firmly entrenched in Western theology and mythology for their symbolism - wars between good and evil, fallen angels, final judgment and apocalypse, etc.
