Big things get smaller because it's alot more efficient to heat and fuel a smaller being than it is a larger one.
In our planet's pre-history, things tended to get (eventually) very much larger early on because they could (there was more food/prey around, etc.) Then things got smaller and more efficient through time because of the natural process of evolution and conservation, etc..
Not having a clue to the natural processes of this alien universe, or the artificial processes (created by the Engineers by introducing their magical black soup), I'd say it's premature to be worried about how everything fits together. The plot holes aren't holes at all, they're missing parts of the "snapshot" of this alien universe we've been given in this movie.
A sequel is ESSENTIAL to this story, like it or not.
