Ive worked out one of the underlying themes of this film and the entire alien franchise. The reason that the Space Jockey sacrifices itself in the first scene is because he comes from a race which is dying. They have no females. They cannot reproduce. In an effort to re-seed their kind and recreate the females of their species they seed planet earth. After many experiments on their world (the one prometheus visits) things go wrong, there's an outbreak. What was initially a staging post for a seeding experiment has turned into a quarantined planet, hence why the only surviving Space Jockey is in stasis and has not returned to his homeland. Nevertheless he is still there awaiting the experiment on Earth. When he is awoken he acts in surprise and non-aggression towards Shaw but upon her being struck by one of weylands guards and hearing what David says and what David is (artificial life) he knows the installation is compromised and the quarantine broken. He must protect the rest of the universe from contamination and he realises he has to attack.
The female role has always been paramount in Alien films. Ripley, Vickers, Alien queen, reproduction. It would be apt to have it as the core motive of the initial plot and the following xenos, general films etc being the cost the space jockeys have had to pay in order to attempt to allow for natural reproduction and evolution of their own species again via humans.
The planet Prometheus finds is not a staging post for war, if the Space jockeys wanted war then they wouldn't have created the problem in the first place, nor given space maps, they simply wanted to reproduce themselves without whatever reproductive flaw they as a species is suffering and put the maps there to allow humans, when sufficiently advanced to make contact....but something went wrong...something went badly wrong,......yes thats right folks....the scriptwriter from Lost got involved and forced chaps like me to over think things like this when all that really happened was a big ole alien landed on a planet to eat his alien maccy-d when in fact no-one told him Morris the joker from LV422 was still bitter about getting beaten at the weekly game of alien-poker so he spiked his ornamental picnic with a dose of industrial DNA 'planet surface' cleaner giving the big ole pale fella a terminal dose of the intergalactic sh*ts. Upon finding out the demise of Bernard on planet Earth the rest of his colleagues round up Morris immediately but not before the bad loser has unleashed a Dark Knight sized portion of phantom fairy dust on every big ole baldy running round the metal horseshoe they call home. Morris being a rather entrepreneurial chap locks himself in the stasis room feeling real clever about things and setting himself up for a 2000 year kip ensuring that when he wakes up the fallout of his fun and games won't turn round and give him a dose of the same salts. Sadly for morris tho he gets woken up by an over zealot bunch of space hippys who really don't have a scooby-doo what they're tinkering with. Given the length of Morrises sleep and the fact that although, indeed, there is a woman there albeit small for his tastes he throws her a cheeky smile and a lidless wink. Unfortunately for everyone involved his mega hangover sets in curtesy of the space jockey equivalent of a Spectrum 48k rubber keyed android asking him a silly question about the possibility of restoring Mr Weylands hairline to at least a comb over. This sends him into a almighty rage that ends up ironically with Morris getting face sexed by a squid 1000 times bigger than the calamari he'd eaten on the night Bernard (may he rest in eternal pieces) beat him at cards. The END.
Ok thats as far as my theory goes so far.
Comments..? I happen to like this opinion actually...could go either way I guess...

And if they were a race of males, how did they populate in the first in the first place? They couldn't have existed and appeared in the universe after the big bang just like that. Unless they are truly gods.

I guess they didn't take a woman from earth before this because they were not deemed far enough genetically advanced for proper mating and the continuation of their race. Thus when he was awoken he was faced with a bunch of plebs who had unleashed hell.
