Oh ye of little faith...

Just saw the movie for a second time (I highly recommend that), and was struck (more so this time) by the fact that the only survivor has strong faith. Of course, there's David too (again considered a highly religious name). A few other points that seemed to be clearer to me this time around... The engineer has a look of shock on his face when the giant squid body-hugger grabs him... A look that implies this creature is not what he expected. Thinking back on the other Engineer's cryogenic tubes, the holes seemed familiar to us, like the size classic chest bursters would make. The protoxeno that ends up breaking out of the final body hugged Engineer would've left much larger holes in the cryogenic tubes. And lastly, something egg-like is born with the protoxeno. It could be a placenta... Or it could be the Queen egg incased in a yolk sack and our blue protoxeno is it's guard. Thoughts?
