Man (Prometheus) evolves the avian humanoid (mural) The evolved avian is Alien and overtakes the Engineers. Rilpleys Alien was a dinosaur (millions of years old) compared to the advanced progeny (canisters) that mutates with different species. The new Alien controls man (symbiotic, organic ship/ suit)

Or... the blue guys are slaves, and the Alien is what is done to them & unleashed on them when they revolt. It is also a good weapon for war.
