I've recently explained-away some of the reason for the internal differences in these 2 SJ vessels (be them one in the same or otherwise) - the interior walls seen in Alien (I'm positive!) are a result of the xenomorph infestation in it as once the xenos have 'moved in' they begin to to convert it to their Hive or habitat and this is done by using the body parts of other sacrificed xenos - notice the 'columns' of slightly differing 'cigar-shaped' items in the 'construction' of the wall surface - im fairly certain these are the upper most part of a xeno head/scull viewed from underneath. A long time ago I read somewhere about the aliens doing this using secretions and bodyparts, etc off hand Im struggling to remember what the source was. But we actually see the one in Alien beginning to do something like this aboard the Narssisus (spelling - I'm in the hoof at the mo) whilst Ripley is hiding and watching whilst changing into her space suit.
