Here's my theory. And it's a bold one. It relies on the premise that Prometheus is set on LV-426. Ok, here goes: The SJ ship crashes (as we see in the trailer). The ship is full of urns, on their way to terraform / destroy earth. Upon impact, some of the urns are damaged, releasing their powerful, un-holy contents. This substance, unstable, envelopes and alters not only the (derelict) ship, but slowly infects the entire planet. The ships structure is affected (it becomes more bone-like and organic). Remaining urns undergo metamorphosis - into eggs. The SJ (or pilot) becomes even more 'attached' to his chair, in fact he's veritably welded to it. He also becomes infected by contents of eggs/urns (newly created facehugger). Overtime his body becomes seemingly fossilised, as does the ship. The landscape / geology of the planet is also altered - hence bone like, organic looking bits of rock. The atmosphere is altered. The distress / warning beacon, planted by the surviving crew of the Prometheus becomes warped, meaning the message becomes disrupted / difficult to decipher. (Even radio signals are disrupted by the forces at hand). Perhaps the changes take a couple of decades - by the time Ripley et al visit some time later, the planet is almost un-recognisable. Think of it as a biological H bomb, slowly altering everything on the planet, including the planet itself. Aw I know I could be well off the mark, but still..

I forgot about this thread, but here goes: I don't think the film makers really care about continuity and they'll probably not even address the theory at all. This is a movie after all; not an alien geology special on the Discovery Channel.
