Hole lotta love

I seem to remember that the Engineer had a hole in his chest when he was attacked by "cuddles.". I also remember seeing holes in the Engineer cryo coffins in the chest areas. I don't remember seeing any when I saw the movie. Do you guys think that was an idea that got cut? Was it part of the pre production footage? Was the plot changed? Thoughts???
