I think it could ruin the whole franchise. That to see the xeno's as possibly their children, or their evolution is greatly influenced by them - one of them being a mere crewman. The essence of them would be seen and felt in every alien film (i.e. whenever I'll see an alien now, I'll see Shaw and Holloway).
As perverted as it sounds, I think the sex between Shaw and Holloway (unfortunately) will be the turning point in the story. I can't even see the attraction anyway but this doesn't matter as it's been said.
If Shaw births a hugger, egg or whatever, it'll have an influence in paving way to the beginning of the alien race. I do not like this idea, even if it might be engineered by the Engineers/SJs etc.
I don't like the idea of the alien being partially a product of man - or should i say between this swede and american. I wouldn't mind if the pregnancy turns out to be some miscarriage or failed experiment.
Besides, at the end of the film Shaw is running from the derelict - i.e. healthy enough to run. And such ideas would make Holloway an equally important character but he's not ranked high when looking at cast lists. Let's just hope the consequences of the pregnancy is merely to hurt the crew and not turn into something greater like starting the alien race - otherwise Ridley has done more than just tampered and interfered with Alien (he would have completely ruined the mystery to it all and being that it's my favourite film, I can never enjoy it the same way again).
edit: I'll be honest. This is only just a film, mere entertainment, not even fact. But it greatly bothers me because Alien is my favourite film, and being a scifi fan, can never see certain things the same way again. That this sex could have such huge consequences (spawning a superior unstoppable race). It'll also cheapen everything given that these are two 'pretty' actors according to western film standards.
